the main point is for structure change

City will require anything that is structural change related to apply for permit.

Skylight could involved into roof structural alternation which depends on your existing roof. The direction of the truss or the rafter and the size of the window. For example, the window size require to cut the rafter for enough rough opening, then the permit is required.
